 ??? Only one Super User window open? Are you trying this via the menu? You can't open two instances of firefox this way either.
Try using the currently open PCManFM instead. --- File > New Window --- Works every time for me.

Yes Neal, that works for me too.  What I was doing was trying to upgrade two regular PCmanFM windows, and all that did was to replace the contents of the first super user window with the contents of the second folder.  It has its quirks!
How does one become a hero?  By asking a lot of dumb questions apparently! I have three computers of various ages, the most powerful is a Dell Netbook 10v; each has 2 or 3 versions of PCLOS of various vintages.  Location, St John's, Newfoundland.

I still seem to be finding bugs here, although now I know what to do. 

1. The original problem reappears from time to time and I have to reenter the "switch user command".  (Maybe after an update?)

2. Secondly, when it does work and I switch to superuser, I get a "Permission denied" message in its own window, however, if I click on OK this window disappears and the folders appear.  Maybe this is because many of the folders in my home directory are in fact symbolic links?

Folders in /home/<you> are not symbolic links unless you have created such.
