PCC settings interfere with java network settings

I work at a University and funnel all my internet via a server proxy which requires a username and password. Because many programs do not allow this information to be input individually, I added the details into PCC > Network & Internet > Proxy > HTTP Proxy. This means that Amarok for example can access the web. However I also use a java program called JabRef (bibliographic referencing software). I assumed that this would pick up the system settings, but apparently no luck. I therefore added the information to the command to call the program (i.e. with -Dhttp.proxyHost=username:password@proxy.com -Dhttp.proxyPort=8080). This also doesn't work, BUT if I remove the proxy system settings in PCC and then load JabRef with the proxy settings in the command everything works well.

Just in case that wasn't clear this is what happens
Program Type A - Supply proxy settings in PCC and everything works fine
Program Type B - Only works if no proxy settings in PCC, but proxy settings supplied as part of command to load program.

It is a pain having to change the PCC settings everytime I want to switch between Program Types A and B. I know I can switch using different network profiles, but I still need to log in and out for the changes to come into effect. Does anyone know a way to resolve this?
