While awaiting the KDE 4 version of KMyMoney, I've been experimenting with both HomeBank and Skrooge. At this point, my personal preference is for Skrooge but I encourage you to try them both and see which one works best for you.
I did not begin by trying to import a
.qif from my KMM file (as I continue to use KMyMoney on my KDE 3 partition), so I didn't run into the problem you experienced. I decided that, for me, it would be easier to just start from scratch with the previous month's bank statement and manually enter the data.
Skrooge can handle split transactions well and HomeBank can sorta-kinda handle them (with a workaround). I'm using a method to do this that isn't pretty and probably violates basic accounting principles, but it does work and it allows you to track your expense/income categories more accurately:
