Display saved settings won't stick

I have a machine connected to a TV through HDMI as its only output.  When I switch some applications to full screen they do not display correctly.

In Configure Your desktop / Hardware / Display and Monitor / Size and Orientation it shows two connected devices: LVDS1 and HDMI2 (even though LVDS1 is not physically connected.)  They have different resolutions such that the HDMI2 (my TV) has a larger number of pixels  than LVDS1 (showed here as two overlapped green rectangles of different sizes.) I noticed that the problematic full screen applications only use the top left portion that is overlapping between the two screens.

However, if I set the absolute horizontal position of LVDS1 green rectangle such that it is centered over the HDMI2 green rectangle, and also set Primary Output below to HDMI2, those applications work correctly in full screen mode.

So I click Apply, accept the change and all is well ... until I restart (or suspend/resume) the machine. Upon restart or resume the settings are lost and I have to do it again.

I also tried to click in that dialog the Save as Default before (and also after) clicking Apply. No cigar!

Is there a way to make these changed settings stick?

What graphics card do you have? Have you tried changing the output from the card's control panel?
