I installed gnome-mplayer into 2012.2 because of all the grief VLC was giving me. It works and plays however, when I go to Edit>Preferences>Interface and try to enabled  "Only allow one instance of Gnome Mplayer" it doesn't remember my settings. Some preferences work some don't. I also tried as root and was the same problem. I don't know if the package is broken or what.

does the same thing for me. 

I would try using the default mplayer, and see if that saves its settings.  It could be a bug in the GMplayer interface.
