I was clicking around in the settings and I did something wrong and lost the cube spinning 3D effect when clicking with the mouse pad on each desktop.  The Keyboard shortcuts still work fine (ctrl+alt+ arrow).  Any idea on how to get that effect back?

Have you tried:

Configure Your Desktop >> Look and Feel >> Desktop >>  Desktop Effects

and set the "Effects for desktop switching"  to Desktop Cube Animation.

Make sure Enable Desktop Effects is set.

1. Are you sure clicking on a desktop you are really moved to another desktop?
2. Does Ctrl+Alt+(Left_mouse_button_pressed)+(mouse_moving) rotates the cube?

The method you mentioned does move the cube but I was able to click on the square for a new desktop and the cube would rotate to the new face.  It no longer does that.
