I am setting up a pc for a friend. It has E17 and KDE. Is there a way to set it up so compiz will run in KDE but will be disabled if logging into E17?

Yeah you just enable in Kde4 and don't enable it in E17. In order for it to be turn on Kde4 it has to be turned on in the Kde4 configure your desktop. E17 has it own settings manager as well so I believe you can turn compiz on and off there too.
