updating to KDE 4 will remove all of your KDE 3 desktop and applications.
What exactly does this mean?
What all will be lost as far as applications?

This means that the KDE4 desktop will replace your KDE-3.5 desktop. All KDE-3.5 applications will be removed.

I realize that but more specifically? Like what apps? firefox? Thunderbird? Virtual box? Is it going to be like a new install and EVERYTHING needs to be re-installed?

if you still use kde3, open synaptic, look for kdelibs, select it, try to uninstall it and see what kde3 applications it will attempt to pull down with it.
basically if you remove kde3, all applications that depends on kde3 will be removed, firefox is not a kde3 application and it wont be removed, virtualbox is not a kde3 application and it wont be removed. Kaffeine, k3b,kopete, ark, konqueror among others will be.

firefox on my machine was unchanged, vlc was unchanged neither(almost sure)
basically almost all the apps with "k" in their name will be removed and probably replaced by their kde4 counterparts
kopete, k3b, konqueror, amarok, kaffeine, ktorrent, kget to mention some of the popular kde apps will be replaced and are working very well, as good as before except for kaffeine, still feels a little unstable but perfectly usable
