Hi,
I'm sure this has been answered before, but couldn't find anything.
When I power down my pc my USB devices remain on,this does not happen if I log out of windows. How can I get them to power down?

exactly
do you mean by 'power down' the PC?
Quite a lot of PCs, when the power cord is attached, supply power to some peripherals and connections ..... often there will be a LED on the motherboard which lights when the power cord is attached.
If, at any time, you wish to 'detach' a USB drive from your PC ...... that is withdraw power from the device ..... then you can use the following command
eject /dev/sdX ....... where 'X' is the device letter.

some mainboards offer the feature of keep feeding 5 volts in the usb ports for charge purposes
this is highly wanted feature in recent models of laptops, you can convert the machine into a usb charger even when it is off
atm the bios of the mainboards i have used doesn't mention a way to turn off this feature, in most models under windows you need a windows driver under windows to male this feature work
in linux i don't know any way to make it work or not by driver or module in a automatic way other than the way mentioned by Just18
in some cases is just unplug and plug again the power cord so the bios detects the changes and turns off the ports(on desktops)
if it is a laptop sometimes unplug and plug again the devices work
